You can found gold ore in mine where you advance anti cold armor quest.
As for crystal, there lot in ice spirit cave in calterburry and crysthaven dungeon in amagal.
How can you change back to level 100+ classes?
I did Kayelinth's Dragonic class quest after level 100+ class unlock (Jade Dragonic), which changes her level back to level 99 (Dragonic class) and can't level up anymore.
Same issue with Brad, I did his events after level 100+ and now he is stuck at level 99.
Dialogue with Frall also disappeared since I completed all class unlocks before.

You currently can't. The time skip phase is supposed to happen after all previous events are done, so I didn't consider the possibility that people could change their class before finishing the events of that character and getting into this problem. I'll make a change to prevent this, and give people the option to change their class again if needed.

About the time skip: it's automatically after the final story quest or I can choose it afterwards?

It's not automatically, and in it's current, unfinished version, you can freely go back and forth between the "current time" and the time skip phase.
no well ill be back in 4 more years to c if it does no big deal to me i havnt played this game in 6 over years

The short and honest answer: I don't know.
It's hard to say how long things will take. Usually they take longer than I expect while planning the content.
I assume that it'll still be a few years for the main story (including time skip) and then I still have a lot of other content that I want to make that would get added afterwards.

I saved the king of amagal, how do i get the next mission about it, to help varea get the throne? Already finished the mais story.

Did you use update files but skipped an update? Missing image files usually mean that not all files were update at some point.
The "update files" only contain the files that have been changed since the last update. If you use them on an older version, it means that you don't get the changes that have been made in between.
The time skip phase is now at the end of the main story, after talking with Varea, and can be accessed from a sparkling note on the right side of the meeting room of the sleeping chambers.
